I am trying to figure out what is wrong with  a 2001 vintage lionel scale Pennsy 2-8-0 with oddessy/tmcc.

Symptoms are this,

in tmcc all functions are working, cruise works & sound works

in conventional there is no movement from loco and when you put it back in a command environment you must do complete engine id procedure for engine to work in command mode

each attempt at conventional operation results no movement and reprogramming needed for tmcc operation

Is the issue with the radio board or the motor driver board or is it something else?

I have experienced this issue on several occasions with customer repairs. A complete failure of conventional control is usually the result of a fried R2LC radio board which controls this specific function. It is doubtful that resetting your engine will correct this issue. Try swapping in a radio board from another loco, if that’s an option, and you’ll know for sure. 

You may need to reprogram your R2LC board with the reset correct code to get the back-up light to function properly. That code is "4" for your locomotive. The instructions will be found in your loco manual.

Lionel charges $40 for a replacement R2LC. I believe your locomotive takes a 691-R2LC-C08, but there's a small possibility it used the very last C07's. Regardless, look at the sticker on your existing board, and order the same thing -- that way, you won't have any problems.

Your loco contains a very early version of the Odyssey system, and they're nowhere near as smooth as today's locomotives.
