Is there any limit to the number of engines or entries that you can input into a Legacy Command Base? I'm wondering how Legacy compares to DCS where, as I understand it, you can input up to 99 engines into the DCS Controller.

9 TMCC TR (Trains) or 99 Legacy TR (Trains) and 99 ENG TMCC or Legacy.
For later Legacy engines ID 99 is an "ALL" function so most folks avoid assigning it to an engine.

I seemingly little known fact is that you can assign 0 to an engine, works fine. When I got the NS Genset, I assigned it as zero, it's never been an issue. I've been told by multiple people that can't work, yet it does.

Some locos work, others not. The latest product blocks TMCC ID #0 on loco and train assignments. Accessories, switches, etc may not block ID #0, but may in the future. Best to avoid ID #0.
Well, that's interesting info! I've been using that, but I haven't run that engine since upgrading to the latest version.

I don't think he was saying the feature is bad, just if you number one engine 99 and they you use it and suddenly have several engines take off at once, you might not be expecting it

It's like pandemonium if you have a lot of Legacy locomotives on the layout under power!
I have a year 2000 TMCC Lionel Lines steamer that I use engine #0. It just seems to fit since the engine #on the engine is 2000.
As Jon Z. says, they may be limiting that option now. I'll have to pull the Genset out and see if it still works.
1 and 99 Just Don't Do it
MartyE had a good demo of the 99 feature on a video about a month ago when he was comparing whistles on different steamers. 3 of the 4 engines were 99 "aware" so he was able to blow them all at once at the end of the video.
However if you are not careful using 99 might lead to something like this
