I've got a strange setup on a stacker board project I'm doing (20-3079-1.) The old 16 ohm speaker I'm replacing had it's speaker wires seemingly switched. Yellow was being  used as (-) while the white was being used as positive (+.)  I swear that every other speaker install I've done during this process has had yellow to the (+) and white to the (-.) Is this particular engine just quirky in it's wiring, or was the wiring wrong in the first place.

I've done other 5v replacements and never had this issue.

Generally the speaker polarity in a single speaker setup doesn't matter much. Reversing the polarity may have some very slight affects on sound quality that you most likely won't notice.  With this being said, I always check the wiring diagrams to make sure the polarity is correct. However, It's very possible something was switched on your original board.
