Last night I upgraded firmware on both Lionel base and cab2 and my mth tiu and controller. I haven’t used the mth system on my layout yet so I tried hooking it up with the serial port and added power to the aux port. Layout runs great with legacy but can’t get the mth to run anything. Need some help. What am I not doing to get this working?

With your DCS. Just start by doing a Read. You should get a confirmation TIU Found with a number. Just to confirm your remote can talk to the TIU. By not being able to run anything. I’m guessing you can’t get an engine to add to the system. Most often this is a track signal issue. Set up a piece of track isolated from the layout itself and go directly off your TIU to it. It should add. Once it’s added place everything back how it was and hopefully you can get your engine running. Once moving do a Track Signal test. This will let you know where you stand with your layout wiring.

You say you are applying power to the tiu through aux input. How about power to the track through the tiu?
It has to have power through tiu to track for a signal to get the PS2/3 engines.
I'd almost bet if you use your ohmmeter one channel at a time black input to black output you'll have a open circuit An ASC TECH can repair this! then red input to red output on all four channels! you should read a direct short! if TIU is working correctly!

You may need to start small. Hook your DCS system up to a spare piece of track and get it working first.
Adding to your whole layout maybe too many problems to sort out right now.
Many Lionel pieces can hurt the DCS signal for example. There are charts here on the forum that show where best to connect each system for proper signal on both.
Might help to know what transformer you are running and exactly how your connections are being made.
Using the MTH remote or wirelessly with the app ?

Yup. We're going to need to know how the OP has everything wired so we can help troubleshoot.
Next project is attaching the switches to the asc2.
Interested in the charts on where best to connect each system. I have not found anything in my searches. For me each system runs by itself but they conflict when both r running. Thx

Greg if you look at the schematic that was supplied to me by someone outside of the forum you can see that you attach both the positive and common of the TIU after the power master (legacy or tmcc). The only power that is required for the TIU is through the aux power port of the TIU. This is called passive mode. It allows the MTH signal onto the same track as the signal for lionel (legacy or tmcc). The other option is to run all the power through the TIU and add the Lionel control after the output of the TIU to the common wire (which can be connected together so all 4 channels of the TIU have the lionel command). This would mean that the MTH is primary and Lionel is secondary. Most people prefer this method as it doesn’t require power masters for each block. I already had the power masters so I chose the passive method in the diagram earlier in this thread. Both systems will work together as long as you put in the choke as indicated in the diagram.
