I am in the process of upgrading a Railking PS-1 Allegheny to PS-3 using the MTH upgrade kit.  I have changed defective speakers in early PS-2 locomotives and installed Train America Studios TMCC conversions (many years ago), but this is the first time I have done this.

I am working very slowly and carefully on it.

The kit comes with marker lights for the tender-the locomotive does not have a provision for tender marker lights.

Can I just leave them out (not plug them in)?  I could plug them in and bundle them up inside the tender shell, but there is already a lot of wiring in there already.

I know this is probably a stupid question, but I thought I should ask.

Thank you all in advance.

You don't have to use any of the lighting features if you don't want to.  There is only one caveat for leaving optional parts out, that being the electrocouplers.  If you happen to have a front coupler, you MUST have a rear coupler or at least a load resistor on the rear coupler connection.  Failure to do that can lead to a failure of the coupler FET on the PS/3 board.  This is also true of the PS3/2 stacker board set.
