What to program in Legacy system for 3rd Rail SD9

Use the R100 mode and not TMCC mode, you'll get 100 speed steps instead of 32 steps.

You have to set the CC in the loco for 100 speeds as well

Or you’ll only get 32 speed steps even on R100

You do it with the remote. You hit 

AUX1 - 0 - AUX1 - 0 -BOOST

you should get s horn honk. Then try it. It should crawl st s snails pace in speed step one

I haven't had much luck getting my 3rd Rail SD9 to run that nicely at low speed regardless of ERR settings (cruise and motor settings) and/or CAB-2 settings (CAB-1 vs. TMCC vs. R100). My ERR factory cruise Atlas F7s on the other hand are smooth as glass in any CAB-2 mode.

Matt, your solution seemed to do the trick!  The engine has much finer control and runs much more smoothly.  Was the "AUX1 - 0 - AUX1 - 0 - Boost" in the manual?  If so, I guess one really does need a manual with one of these engines.

You'd download it from ERR by 3rd Rail Manuals.  All the ERR manuals are still there.

Yes, you really do need the manual. I can send you a pdf version. I have 2 of those locos and I do have manuals somewhere. Ive heard it said that the 3rd Rail locos ship in 100 step mode but none of mine have. Once you get em in 100 step mode the run smoother than any loco I have at slow speed.
