I assume that Atlas is correct, but on board where the railroad letters go, has PRR on one board on each side. Is that prototypical?

As delivered the large center board on each side should say California Zephyr and the small one near the doors should say PRR. Later on Pennsylvania replaced the California Zephyr after transcontinental services were discontinued. This later version with the black roof and trucks is the one Atlas is doing in the second run.
The NYC leased some cars from the Grande for transcon service.

Mine has PRR on the left small board when looking at it form either side, i.e. its not next to the door on one side. Do I pop the boards and switch tem or leave it?

That's great that Atlas is also doing that version. I read where BLI had done the car with a black roof.
Where can I find out about future cars in the series. I can't find any information. Have they actually announced the next set of cars?
Eric, I know you have said what will be on the second run, the conductor's window domed and a sleeper (I am not real sure on the second one) but what is this PRR signage about.

The second release will be the domes with the conductors window and the 16-section sleepers. There will be a second run of the existing domes and sleepers with additional names or as in the case of Silver Rapids the later version.
Neither the 2nd release nor the 2nd run is "announced" yet as they are not priced, but all are in their catalogs. My LHS and I have wager on the MSRP. I think $199, he says more.
