My layout is basically two large loop. I use DCS control and power comes from a z4000. The outside loop is powered by the left side of the z4000 and the inside loop is powered by the right side of the z4000. I am wanting to join the inside and outside loops with a couple of switches, a cross over. If I do this will it be ok to use both sides of the z4000?

Yes. You'll have to add a center rail insulated joint on the crossover which will divide the loops . (Right where both switches connect together on the diverging route).
The center rail insulated joint is important.
Concur with Gregg. What he says applies to all crossovers you may install. Not necessary or advisable to insulate outer tracks--just the center.
