I have one of the early PE 2-8-4s with the inferior can motor, which is failing.  If I order the "Series 2" motor from Lionel, is it a direct swap?   I plan to use this Berk's chassis to build a RDG M1sa class 2-8-2 but I'd like to have it sorted mechanically first.

No, it unfortunately is not. Not only are the motors different, but so are the frames, and reversing mechanism and the frasme was reworked/tooled to accomodate those differences. Also, unfortunately the "newer" frame is not available as a special order part {never was} so you're limited to putting in the same small motor or purchasing a newer engine with the larger motor.
