If you are going to build your layout using legs to support the benchwork install the flooring prior to construction and install protective covering on the new floor covering during construction. 

For protective coveering I have used Masonite sheeting, appliance cardboard each over 8 mill poly / plastic sheeting

Where possible I prefer to build around the wall, canterlivering off the wall and keep the floor unobstructed  from baseboard to baseboard, then floor covering installation can be held off until the majority of construction is completed.

If you stay with around the wall benchwork this will leave a generous portion of the area open for other functions.

Yeah I'm still up in the air on this one, but I am leaning towards reducing the legs and building more of a cantilevered design with this.  Flooring will go down last or as close to it as possible.  The layout will be an around the room possibly with a center section for an engine terminal and a elevated area as well.

Enichter-That's a nice space, painting the joists was a great idea as it really draws your eyes downward.

Panther97- I'm glad you got thru the tough time.  You do what you can do when you can do it.....enjoy the trains and hey....purple isn't so bad.

Richtrow-I love it, that is what I'm after!  What a great inviting space to run trains.

Texastrain- wow 27 inches....that's gotta make the kids very happy!  I don't have any little ones so mine will be higher but I am incredibly jealous of your space there.

CBS072- Now we're talking!  Did it come with only 1 key?
