If I am going to run conventional and want to run two connected but isolated loops. Is it correct to run a common ground for both loops and isolate the hot center rail by removing the rail joiners between the inside and outside loop? With transformers in phase?? I'm thinking that is correct but would like to hear from folks that know for sure.

Wiring sounds correct. One needs to be careful with modern trains(electronic controls) when crossing loops to maintain the voltage of both loops, when crossing between loops, to the same voltage.
Edit: search the forum to read about "bridging transformers".
