I did an internet search and could only find photos of the kit pieces in the box - no finished photos except what is on the box. Hopefully you have the instructions. Any wood craftsman kit would be nearly impossible to build without them.

A good source for general assembly of wood kits is either Jason Jenson Trains or ?ACX max?. Basically if you want to stain only do so before gluing anything together. If you want to paint you can do so before or after assembly since paint will cover glue. A trick I picked up from Jenson - if painting first spray on a coat of enamel to minimize warping. After it dries you can use water based paints.

Whether stain or paint bracing the inside of walls is paramount other wise warping will occur.

While reading the instructions separate out out the various size parts (by this I mean walls, 2x4, 4x4, etc) and place in separate plastic bags with labels. Also if you can purchase some extra wood (Walthers, evergreene, north west etc) especially extra bracing material.

I am surprised the bottom floor did not warp!

You may want to either glue in the second floor pieces right away or brace across the floor boards underneath.

I have found when clap board/ship lap panels warp they tend to do so across the floor boards because the indents between the boards or so thin. So you may to add some horizontal bracing to the side walls. 

If you end up showing glue, weather powders will hide them or at least dull them down a bit.  You could also use a sponge and dry daub  some more brownish colors or maybe even a gray to show faded paint.
