I have an older PS2 MTH Premier G5 4-6-0. I will have to look up the item number. I am running conventional. 

I changed the old battery out for a BCR. The engine runs great but I see at shut down, the sounds cut in/out which isn't typical of MTH engines. I experienced this with a battery and with a BCR. 

See videos below for sound. Is this just a matter of charging it up or is there another issue involved here?

Actually, PS/2 locomotives will run with no battery.  The issue is if you lose power, even momentarily, they will promptly drop into silent shutdown mode.

This is an astute work-around.  Yes, as suggested perhaps try re-loading the soundset.  But I suspect you don't have a TIU if you're running conventional.

The purpose of the battery/BCR is many-fold.  But in conventional operation, if you can cycle thru the neutral, forward, and reverse then perhaps that's good enough?  The battery/BCR is also needed to save any changes to conventional modes of operation such as locking the engine into fwd, rev, or neutral.  Or remember a change to speed control on-or-off between operating sessions.

I suppose if you were really curious, you could try placing the engine into direction lock or toggling the speed control enable/disable to see if the engine retains the changed mode between power cycles.  This remembering is performed after the shutdown sound completes which is of course the matter at hand since your shutdown sound stutters and flakes out after a few seconds.

If the engine does not remember a change to direction lock or speed control between power cycles in conventional, then there could well be an issue with the battery circuit.  But if it does remember a change in mode, then I'm voting for re-loading the soundset...or live with it  just the way it is.

Since you say it runs fine in conventional (which is how you run all the time) and I assume that means it's sounds are fine ALL the time when running, it certainly is not a battery or BCR issue.  I would also eliminate a fault speaker or wire joint.  Since this fluctuating sounds issue is only at Shutdown (sounds going in and out) which means the battery and BCR are still good otherwise it would go off and stay off.  I would say a reload of sound file is worth the effort.  Of course I would try a factory reset first.   G
