Most of the subways and trolleys max out at 9 stops, however, my North Shore Limited commuter set has 15.
When you set up your own program, you can have as few as one stop or as many as all of the available stops for that model. You can skip any stops that you don't want to use.

All three of my Pittsburgh PS-2 PCC’s each have 9 different named stops, I assume the Washington PCC is the same? If so you could do all 9 and have each of the intermediate 7 stops as both inbound and outbound stops. I use 5 stops on my Pittsburgh Route 37 Shannon loop with just one intermediate stop repeated inbound and outbound.
To use all 9 you would need to program 17 stops as you would program the first stop at the beginning of the loop, then stops #2 through #8 in the order you want them in one direction (call it “inbound"). Then stop #9 would be at the “inbound” end of the loop. Then you would program stops #8 through #1 in reverse order on the “outbound” side of the loop. Make sure you program that last stop at exactly the same point as the first stop.
BTW I noticed that the new PS-3 PCC’s advertised in the 2014 Volume 2 MTH catalog will only have 6 stops.

You would only program 9 stops as an out-and-back route for the PCC car to make 17 stops, 2 at the ends and the other 7 in each direction.

You'll need to tell us exactly how you programmed the subway stops, exactly how you ran the subway in AUTO mode and exactly what happened at every step along the way.
Barry, thank you for your reply, I went thru your book, went back to the layout an hit thee right keys and it works fine. Now I'm having trouble with my union pac an amtrack engines to to after I hit the paf is it. Have too get back too your book. Thanks again and stay healthy. Sonny
