I have a trolley proto 2 ,3 volt board and soon as you give it power it moves it doesn't start in neutral. Would a factory reset fix this or is this another type of problem? Thank you

I'm assuming you're in conventional mode?
Try one whistle and three bells, that unlocks the direction. You should get a toot if the reset was successful. You can also try one whistle and five bells, that's a total reset.
The whistle and bell presses are fairly time critical, about a 1/2 second cadence between on and off.
GRJ has it right. Just to add a little more FYI about conventional bell / whistle options on your PS2 engine:

Try to keep the voltage as low as possible while still moving, then press the horn and three bells. May take a few tries.
Does it start up first or immediately move and not start up? The other issue can be a shorted motor lead (white) to chassis. Or a shorted FET. G
I am in conventional. Soon as I turn the voltage the trolley starts to move. I cant get to go in reverse or neutral. Can I do 1 horn and 5 bells with it in the running to reset? Its not in neutral, how do I do a reset with it running? Thank you.
You turn the transformer down as far as possible to run very slow or even stopped, and then do the horn\bell sequence.
John, I did the reset plenty of times. The horn blows when I start with the horn button. If I use a TIU would that make a difference?
I believe you may have to do a conventional "Lock in a direction" toggle to get it running right. Some DCS settings to not affect conventional modes.
I am sorry John what do you mean toggle.
From the description previously posted... The Lock into a Direction function toggles the lock on or off. If you're locked into a direction, it's obviously on now. By doing the horn/3-bells, you'll turn it off and get the normal F-N-R-N operation again.
