Other engines work fine with your Command remote (rule that out)?  If so it could be a board issue.

 

I have one RS 2.5 board like that also.  Asked Lionel for some technical insight on the issue and unfortunately they don't have records to help be identify the defective components.

 

You can try pulling the PLCC chips with the proper too and reinstalling them.  If that doesn't work, you may need a replacement board.  Mine responded to all the typical sound functions but no bell or whistle.  Something in the DC offset detection circuit failed.

 

You can try conventional (No TMCC signal on track) to see if it works.   G

Do a reset of the engine, that usually fixes all of my TMCC quirks.

 

gunnerjohn was kind enough to give the steps to me once:

 

STEP 1: Turn off power to track (and it doesn't hurt to wait a few seconds for the residual power in the electronics to drain).
STEP 2: Move switch on locomotive from RUN to PROGRAM.
STEP 3: Place locomotive on track, then turn on power to track.
STEP 4: Press “ENG” then input locomotive ID#. Press “SET”.
STEP 5: Press ”ENG” then input locomotive ID# again.
STEP 6: Press the “AUX 1” key, then press "6".
STEP 7: Turn off power to track, wait ten seconds.
STEP 8: Remove locomotive from track, move switch from PROGRAM to RUN.
STEP 9: Place locomotive back on track. Turn power on to track.
STEP 10: Press “ENG” and ID#, then operate as normal.
