I am pretty sure that American Flyer motors are wired differently from Lionel.

Flyer motors are wired so that there is a wire from the power pickup to the bottom of the field.  Then a wire from the top of the field would either go directly to a brush or to a reverse unit.  When there is a reverse unit, the wire comes into the switch and the switch would power one of the wires to the brush and the other wire to the brush would be grounded by the reverse switch (obviously depending on the position of the switch)

It is likely that the wire you see coming from the power pickup that is unattached, is for the headlight.

It might help if you could post a picture of the motor.  I am guessing you have either a 3 or 4 car set (including motor) that is cast aluminum?  Those sets generally had a manual reverse switch mounted to the rear of the motor.
