I had replaced broken plastic windows on this SW9 model. Contact Atlas to see if parts are available.
The windows are (4) plastic pieces, Left, Right cab, front and rear.
I addressed the same issue with a Lionel caboose I detailed. I re-used the factory windows but with a modification that allowed them to be fitted flush. I trimmed the edges down all the way down, and colored the edges with silver followed by black. I inserted the modified windows from the outside carefully making sure they were flush to the car body. Finally I "tacked" them in place from the back side with Future floor wax (liquid acrylic) using a small paint brush.

Rick's tip about blackening the window edges with a black marker is an effective way for the plastic thickness to disappear.
I would love to see some enterprising after-market manufacturer offer flush-fit cab window inserts for the Atlas SW engines as well as the classic General Models (All-Nation) NW-2. I would personally be good for several of each, and I think such items would have a nice niche market for a long time to come.
Thanks to all who replied. I finally popped out the Atlas "glass" and was pleased to find they were actually semi-recessed. It should be relatively simple to cut and file along the window outline and then press fit them to be flush on the outside. Tedious, but doable.
Blackening the window edges is suggested in the instructions from Chooch, along with blackening the interior edges of the window opening itself, where the window insert fits in. Using a magic marker works well. The window edges are a piece of cake and with a little care and a steady hand the window openings aren't bad either.
The difference between blackening and not blackening is amazing. Chooch inserts are about 1/8" thick and they just disappear. Great improvement!
