I have a set of cross over switches that are on one control device and they are opposed to each other when I hit the sw. I'am thinking if I disconnect one sw. than hit the sw. control that the problem will be corrected with both switches now being in the same direction? Or is there something else I should be doing?

If I am understanding you correctly, they are connected via a common controller but not lined up properly. If this is the case, it sounds to me like your suggestion to disconnect one, fire the controller, and then reconnect, should work. That's what I do.
One additional thought: if they don't have the proper red / green aspect, you might have to take an additional step. For example, with Ross outfitted with the Z machines, I hold down the controller button on the switch machine itself to get the proper green-for-straight or red-for-divert. Once that is set right, then I do as you suggest to get the switches to physically line up.
It depends how the motor works. You could have one wired backwards, or you could have to cycle one of the motors to re-sync it. If its a double throw switch controller, then you probably have to reverse the control wires on one of the motors. If its a single throw controller (or button), then they're probably just out of sync.

You situation is very common at any initial set up. Especially with a double crossover.
There is no need to unbundle the wire harness. Depending on the style of motor, it is just a matter of possibly swapping the wires on their terminals or temporarily disconnecting one switch motor wire for one point throw cycle.
