I was working on an upgrade of a Wiliams GG1 and installed electro couplers I removed the R2LC  from the DC commander to route some wires.  Replaced the R2LC and all the pins are correctly lined up.  The couplers work and lights do also.  When I try to reverse directions the lights will change but the motors only run in one direction. Any suggestions?

It sounds like the DC Commander has a problem, if the R2LC signals are good, they go directly to the motor driver on the DC Commander.

My first step is to check to see if there are components that aren't soldered correctly.  On several of the ERR boards, I have discovered things like one side of a resistor not soldered.  AAMOF, that exact symptom happened about a year ago on a customer install, and it turned out to be a poorly soldered component on the PWM signal path.
