I recently purchased a Lionel Legacy Polar RR GP7 that was brand new in the box. I tried running it on the club layout last night, and it ran, but with a noticeable stutter at certain points. I found the drive train in the rear truck to be binding periodically. Has anybody else had this issue with these locomotives?

Check the traction tires are not catching the truck. There were several posts about it being a issue on F units maybe your issue.

Jake, if John's solution doesn't help look and see if the flywheels are rubbing on something or a truck is not mounted flush. It is a nice looking engine
Another place to look is for crap in the exposed gears on the trucks.
It's definitely a gear issue. It has lion drive trucks, so I pulled them off and rolled them individually. The rear one has a definite gear bind issue (nothing caught in them when I looked). In fact, I just removed the two offending gears to get through running on the Christmas display last night as a 3 axle powered engine and it ran great.
The traction tires were only part of the issue. My friend had some replacements he ordered on hand from when I replaced the too thick traction tires on his F7's, so that's all good.
I emailed Lionel and though not under warranty, they're sending me a new truck to fix the problem. Awesome service!
