Didn't see that message before I posted, glad you figured it out.
Got all the top lights done. Now to move on to the bottom ones. Question before I continue though. The light to the far left and right are the local and express sign. On the car theres a switch to control which one lights up. I'll never use the local as this is an express train. Can I remove the switch and will the express LED (far left) still light up? Also, it looks like one of those wires from the switch (might) go to the board. Could I just snip it off and leave it?

Not sure how those lights work. From the looks of the wiring, it appears that you select them with the switch and without the wiring neither light will light. That being the case, why not just leave the switch as it is?

I could just leave it. It is a little annoying with it flopping around when I'm in here working though. I think I'll just leave it.
Tape it to the side while you work.
Don't fix stuff that ain't broke!
All done. I'm very happy with how it looks. (Well with the shell off) I must have forgotten to take a picture. I'll post a picture later. I'm having trouble getting the shell have on. Looks like I should remove some of my tubing?

Hard to tell with those shots, I find I just have to see what's hitting what and then deal with it.
So I ended up just rewiring all the LEDs. A light output is dead. I tested an LED in it and it doesn't work. What should I do now? Can I run three LEDs off of one output. ( the one that's dead was previously running two bulbs)

Which light output is dead?

The one with the yellow connector. It's getting no voltage. Also one of the wires to the local/express switch came disconnected. I'm think I need to just have a tech do this job. I'm starting to give up.

The yellow connector is the markers, it's configured to just drive A pair of red or green LED's in series.

Cool. It's getting no voltage though. What should I do?
Are the markers turned on?

They should be. I haven't played with the light settings. When I've been doing this project I've been running it in conventional to test the lights. I can try a conventional reset and see if they turn on but I think that local/express switch (which I'd like to remove) has something to do with the lights not working. This idea just popped into my head too. Since I really only need the headlights/taillights to be directionally controlled, can I just wire the rest of the lights to track power? Or should I just leave it?
You can do it any way that works for you. You can certainly wire to track power, but note in conventional that varies.

Alright. I might just do that. I have no use for the command option for those lights. The headlights I do want to be directional. If I wired most of the lights to track power and removed the switch, would they still work? Currently, I have no lights that work and one wire of the switch is disconnected. When I connected the wire where is goes I get the magic smoke. I can't win!
Looking at the wiring (of the lights) some more, they look to all go to the PS2 board on a plug. If I wanted to wire just the head/tail lights to the board, I'd have to pull the wires for those and wire them to the board and wire everything else to track power? I think I'll just leave it. I removed the local/express switch, I wired the one wire (from the switch) that went to the board to a contact that had continuity with the board. I also did a conventional reset. Still no lights ugh. Now what?

Still have nothing. The long purple wire in the photo goes to the PS2 board. @gunrunnerjohn Any ideas before I give up?

I've given up. This would be very easy to sort out if I was looking at it, but it's far too confusing just looking at random pictures.
Alright. Thank you for all the help. I definitely appreciate it! Maybe @GGG might be able to help me get my lights working again?
