I had a TIU with blown fuse. It worked fine with all my loops connected (all common grounds). When I tried to use just constant voltage #1 that would not work (that was the one with the blown fuse) Why did it work with all the loops with common grounds?

Connect a light to the track for fixed #1 (or just put a car with lights on the rails). Remove the red output wire from fixed one and make sure that light goes out. If it does not go out, you are back feeding from another channel.
Sounds like you have an issue with the blown fuse and then this?
How about my director question, why are the fuses in the grounds?

Normally I go downstairs and look at the unit to answer. I'm not going to take a TIU apart just to answer this. I'm not a tech and I've never blown an internal fuse yet with my 4 TIUs. I've never looked at the TIU's board traces for power routing.
Lets wait for a tech to answer. I would suggest that you add external 10amp fuses inline before the inputs of the TIU. I have them and they are much easier to replace when there's a derail or incident.
Why do you believe they are on the black connectors?
