I like the look of "Opera Window" centerbeam flat cars. Have any manufacturers made them in 3-rail O scale (not shortened semi-scale)?

The answer is a partial "YES." They have been 3D printed and sold, but only as O scale 2-rail cars which should be easily converted to 3-rail with a truck swap. You will have to join the 2-Rail O Scale and Proto:48 Facebook group https://www.facebook.com/groups/2railoscale/ to get more detailed information.

MTH's center beam flatcars were made in both open truss and opera window versions; below are the catalog numbers and year announced for the Premier version with opera windows:

Depending on the catalog number the car will have either a simulated log load, or a simulated load of wrapped building materials such as lumber or sheetrock.
Early models have trucks which are spaced too far apart; MTH revised the tooling around 2010 and moved the trucks to a more prototypical position. The later models also feature the redesigned couplers with hidden uncoupling tabs and added brake line detail.
