Is it best to call directly for parts? Or am I missing a central place on the MTH website to order parts?

I would suggest you ( or maybe the mods have to) move this to the Subway forum. You might have better luck there. It seems that there may be some tires you could substitute and they would know.
The subway tires have been unavailable for years, I don't have a replacement in mind.

Per the MTH’s own Traction Tire chart, you’ll need to use DE-0000015, for sale direct from MTH here.
For completeness’ sake (and for my own future reference):

I appreciate that. Years ago, when I bought extras, MTH advised DE-0000014. I still have the invoice. This may be the available alternative.

Not a problem. And yep, looks as though MTH changed its guidance at some point, figuring part DE-...015 could do the job.
FWIW, I know this because I went on the same hunt as you a week ago or so. The good news is, MTH has DE-0000015 in stock and they are shipping (and don't forget 351_DD-1's generous offer!).

We connected via e-mail - they're already in the mail.
So, unfortunately, in ordering $20 worth of subway traction tires ($20), the only option for shipping I'm presented with is $36.75 via Fedex. This absolutely baffles me: first class through USPS would be $4 or less, USPS small priority mail box costs $8. I won't be ordering, unless y'all think by phone I can actually get a sensible shipping option. I have limited experience ordering parts. Is this just a web thing?

Don't order online...the shipping is messed up. Just today I was ordering $50 worth of parts and the online shipping was close to $40. Needless to say I did not place my order. Called Midge and placed order over the phone, same $50 worth of parts, shipped for $9.

I've ordered a few things over the phone from Midge, and she does a great job. What are we going to do without her?
