The Atlas manual states that the "default speed step selection is 100 as shipped, and should be used for best performance". They also state that the cruise feature must be disabled. I am not familiar with Rel100 and wonder if that should be programmed into my Cab2? Cannot find any mention of Rel100 in the Legacy manual.

Actually, since I'm pretty sure Atlas uses the ERR Cruise Commander nowadays for TMCC, I can't imagine why they think the cruise should be disabled! I have a number of CC equipped locomotives, and I don't disable cruise on any of them!
I run them all with REL100 on my Legacy system, and they run great. If you can't find REL100 in the manual, you need to download a current version of the Legacy manual. At the bottom right of this Lionel Legacy page is a manual link. Search for REL 100 and you'll find it all over the manual.
I made the following tests and findings with cruise control On and Off.
Cruise Control Off, Engine Control TMCC, the RR Speed icons are operable. Engine Control Cab1, RR Speed icons are inoperable. Engine Control R100, RR Speed icons are inoperable.
Cruise Control On, Engine Control TMCC, RR Speed incons are On. Engine Control Cab1, RR Speed icons are Off. Engine Control R100, RR Speed icons are Off. It appears that using R100 with Cruise Control On or Off I loose the RR Speed icon feature. Perhaps this is because the engine is not Legacy?
I agree with John, R100 is the best. All my ERR engines run in R100 mode, cruise on and never had any problems.

REL100 is just CAB1 mode with the icons displayed and a throttle graph. Note that since it's relative mode, the throttle graph is not necessarily always accurate. I don't routinely use the speed buttons, so they aren't all that important to me.

The Atlas manual suggests turning off the cruise control because it presumes that you will be running multiple powered F3's as a lash-up. Turning off the cruise control eliminates the potential for one or more of the engines to enter a harmonic where one engine constantly fights the other. Since the F3's are mechanically identical they usually run pretty well together in a lash-up without cruise. To use cruise control in a lash-up without causing trouble you need the higher precision speed control of systems like Odyssey 2 or PS2/PS3. You'll find the same rule of thumb (MU w/o cruise) is common among DCC users who are accustom to less repeatable BEMF speed control.
If Atlas is using ERR cruise commander, then with the cruise on you should be able to use the nudge mode to sync the engines.
