The Polar Express passenger cars have four wheels per truck on most versions and six wheels per truck on the heavyweight versions. Which should it be for authenticity? Also can a LionChief Plus system run the heavyweight cars meant for the Legacy locomotive such as the Hot Chocolate car with movie clips?

The six wheel trucks provide a smoother ride than four wheel trucks. Railroads could use either under there passenger cars, depending how much they wanted to spend and how important a good ride was. Typically sleeping cars had six wheel trucks and chair cars had four wheel trucks. But there was lots of variations.
I'd have to go back and watch the DVD to know if the cars had four or six wheel trucks. I do know that the number of cars switch from scene to scene...
I'm not sure if a train based on a cartoon can be considered "prototypical".
