I wonder if when these are back in supply if dealers will be reluctant to offer a discount off MSRP considering the high prices that these systems have been selling for on the secondary market?

I hope not.
But I have found two for sale. New
One for $349 plus shipping.
One for $399.00 - $50.00 discount plus shipping.
Is this a no brainer. Do they really get that much below MSRP and is it worth the wait to save $50.00

They've been going for crazy prices on eBay, I'm hoping Lionel gets them in stock soon and sanity returns to the market!
But if you can not wait (because shipping is all over the place) get the one you found. You will not be disappointed.
Since the current sticker price on the Legacy is $399, the $349 price plus shipping sounds reasonable in these times of shortages of the systems. I'd probably go for one of those before they're gone. 
Pretty safe to say that the recent price premiums for Legacy systems on eBay are moment-in-time anomalies. When Lionel ships their next batch, the less scrupulous dealers will no doubt play some games. But most will resume their regular pricing policies. Gotta love supply and demand... It works BOTH ways.

I wonder if it was just a supply problem or Lionel did not anticipate the demand? Could the delays have anything to do with any other issues?

Lionel makes items in "batches" . The legacy system has been improving with each "batch", bugs are being worked out and the software delivered with each "batch" is the newest or most current. I would guess the next run will be delivered with 1.52 or whatever already installed.
Not everyone will buy a steam this or diesel that, based on their railroad or operating preferences. However, anyone wanting to operate either with the legacy system will need the command system, so demand for the 990 is greater than say loco a or b.
Lionel has updated their SHIPPING SCHEDULE, The NEW ones are due in August. I think it is wise to wait!!!
