I just spent an hour repacking my Polar Express. What a pain. They must have designed that two sided package to drive us nuts. Why couldn't they have one deep box with a tray inside? The key is to pack the track side first and the side with the heavy engine and transformer last. I know they did this for cost reasons and probably most people don't save the packaging but a better designed box would be nice.
Does anyone else have this complaint? I have not seen any mention of it on the forum.

After 5 years I pack my entire set in about 5 mins including boxing each item then the master carton. I thought it was pretty easy unless they changed things on the newer sets.
My set is a year old and there are no boxes except for the transformer. Everything is held in a two sided styrofoam tray, transformer, cars and engine on one side track on the other.
More and more I end up using technology and the camera on my cell to take pics when I open things up! From smoke units to unpacking trains, it helps when thing have to go back together hours or days later.
That has always been a head-stratcher for me too. What were they thinking when they designed the original PE packaging? I think Lionel agrees with you because the new PE Streamliner comes in one deep box. The engine and cars are in separate Lionel orange boxes and all the track is in one box as well as the CW-80.
My PE set from 2006 has individual boxes for each piece, while my 2009 Pennsylvania Flyer has the two-sided foam insert. I much prefer the PE box.
Agree, that packaging is a pain. I took care of it this year by mounting the track and transformer into my outdoor display box, where they will stay. No more re-packing!
Now, I just have to find a place to store a 4x5' display box...
