How do you go about swapping out the scale wheelsets on the newer MTH diesels with the 3-rail sets? Will someone please let me know how to begin? thanks in advance!!

I have not done any myself, yet (waiting for MTH to produce the FM Train Master Demo units in 2-Rail), but my buddy George, SOONUT, has done some. George said to have the replacement wheels lined up RIGHT NEXT to the truck you will be converting. Then, remove the bottom plate from ONE TRUCK AT A TIME, and match/replace ONE wheel/axle assembly at a time.
Maybe George will see this and comment, and add information.
Do you need a wheel/gear puller? I have a 2-wheel set I was going to put on some 3-rail trucks, but it's been in the "to-do" bin for a long time.

Absolutely NOT. The replacement Hi-Rail wheel sets, are literally "drop in" replacements for the 2-Rail wheel sets.
Eric Siegel did a YouTube video on that very topic. Its very easy, I've done a few myself. Just do a search on youtube for esiegel76 or Erics Trains .com.

I think what I have is an older or RailKing pair of trucks. I'll have to pull them out as I don't recall anyway to get the current wheelsets out (no cover plate).
I think on the newer 3/2-2/3 truck sets you are correct.
If anyone is looking to sell or trade their unneeded 2rail wheels, I am in need of some 6 axle 2-rail sets.

Thanks for the advice here guys! Got some engines swapped out, very easy actually! One more question- can you swap out the wheelsets in non-powered units to go from hi-rail to 2-rail? thanks!
