Does anyone know the part number for the lower roller. I believe its different than 397-16 since is needs to allow the square shaft to go through it

Here is what I found on the Lionel site. Maybe this will help.
The Greenberg manual doesn't show an individual part number, but has it as part of the 397-76 Beam Assembly. Looking at a partial unit I have, the roller is locked in when the two halves of the beam are swaged together. There are embossed guides on the sides that the roller rides on and I couldn't spread the sides enough to get the roller out. I think you'd bend the sides before it comes loose. It certainly is a different part, as you surmised. It does have the square hole for the drive shaft and is ridged to allow it to grip the belt. Is yours cracked? I can't see another reason for replacing it.
Bill is correct. The lower roller (drive roller) is part of the beam assembly. You can still get that part for $10, if that is what you really need.
The lower roller is part number 397-12. That is not to say you will ever find it as a separate part.
