MTH PS2 5V E-8's have smoke coming from one stack. I am attempting to build a manifold to get to the second stack but the 5V board is in the way. The 5V board is mounted with almost 3/4" clearance under it. Is there a reason it is mounted this high ? If I modify the bracket I can give myself 3/8" more clearance for my manifold.

No reason, other than that's the way they did it. You can make a bracket to mount it at any height you like.

You might want to add a wide piece of electrical tape or plastic to the area under the board to insulate it from contacting the metal frame. May not be a problem, but just insurance.
