I was considering upgrading my MTH Blue Comet to TMCC, because that's the system I currently use, and because the ERR Railsounds Large Steam has a whistle that sounds like a whistle on YouTube that is believed to be from the real train.
If I do this I lose the station sound effects, but I was hoping to acquire the sound equipment for the Lionel Staition Sounds diner, and retrofit it. Would this be possible, and if so, what parts would I need?

I was wondering if it might even be possible to use the station sounds board with a dummy board from ERR since we aren't using a motor.
I use one in my FM because the modern railsounds commander won't interface with the old Train America board, and I gave both boards the same engine number.
There are a number of ways to roll this, you can use the dummy board as shown below for the serial data.
If you use that, you can also use the Lionel powered motherboard and plug the RS board for the station sounds into it. Add a few connectors and wiring and you're all set.

Saturday night the QS3000 finally gave out. I had an ERR large steam sound and another QSI reverse unit, so at least The Blue Comet has a voice.
I like the new sound better, especially the whistle, and now I want to add command control. Can I use the Cruise Commander Lite for this engine?

The CC-Lite really isn't suitable for any decent sized diecast locomotive. You want the full Cruise Commander. This is not a place to save $40!
