I have one TIU and am using just one of the Fixed Voltage outputs to power two connected loops and multiple sidings. At this point, I have to remove all engines from the layout to add a new engine to the system. Can I isolate a siding using the 2nd fixed voltage ouput to do this? There must be a better way.

You don't have to remove all the locomotives, but a programming siding makes it easier. As long as all the locomotives except the one you're adding are already in the remote, you can "usually" add one with others on the tracks. OTOH, I find it much more reliable to add it on a separately powered siding on it's own TIU channel.
Can I power it from the unused fixed voltage output?
Yes, you can.
Yep, and you can parallel the input voltage from the other channel(s), no need for extra transformers.
