ERR tried explaining how but I am totally lost...I want to control front and rear lites and markers using the LC1 and LC2 outputs, I have the couplers in and working so I know the board is getting power. Does this put out a negative DC signal for the lights??? I am using prewired LED's and I would connect the black power to the hot side of the connector if so...
Any help, also don't understand how to set it up so LC2 is the rear light,

What is the exact Mini Commander you're using? There's a whole list to pick from, can you be more specific?

Did you read this page of the instructions? Seems fairly clear to me, one is positive and one is negative. Also, you have to program it properly to have it act as a rear light. The front lights appear to be positive ground and the rear lights are negative ground according to this diagram.
