Pickup rollers have rust and almost look like they are used. I compared all the pickup rollers on my engines that have been run and ALL of them look in better condition. Any suggestions? Send it back? Is there a quick fix? All the engines run smooth and the new CSX stutters at some points while going around the layout.

I suppose for starters you could try removing the rust and see if locomotive performance improves. Then contact Lionel under the "service /repair question" link. They may want the loco returned to do the repair especially in case something else could be causing the stuttering,or its possible they may just send you replacement rollers.
Just curious...did the box have that little packet of silica gel inside?

I'd clean the rollers off (try scotchbrite followed with an alcohol swab) and see if that does it. The rail usually wears through the outer blasted finish of the rollers anyways, so just help it along.
Take a photo of them before you clean them, just so you have something to send to lionel if they ask. Changing the pickup assemblies is easy, 4 screws hold the whole thing onto the truck then 4 more hold the pickup to the plastic isolator, plus the power pickup wire. They're pretty easy to change.
