I have a pair of Lionel postwar alco shells to repaint as different road than Union Pacific. What is the best plastic filler to fill in the heat stamped lettering?

Hello,I would use a lightweight auto body filler,like bondo,but something used more in final surface preparation.Go to an auto body supply store,take the model with you,and they should be able to recommend the proper.lightweight filler.that will be easier to sand than bondo,when it hardens.
Irecently did two of those shells. I lightly sanded down the heat stamping and then used Bondo brand automotive spot glazing putty.It basically is nothing more than thick primer and sands easily.

Try Squadron brand green or white modeling putty. IIRC I used the green when I filled some heat stamping and it works great. It does shrink a bit, buts sands easily and takes paint without a problem.
Auto body filler is another option. I used to have a large tube of the red 3M stuff and liked working with it but since the quantites I use are quite small, the tube aged and dried before I got my moneys worth out of it.
As always, you may want to test a couple of different fillers on scrap plastic and see which is easiest for you.
