I have a similar question.  I have an operating barrel car with the Operating Uncoupling Track and an accessory power unit.  The horse corral manual has very different wiring instructions.  Can I use an accessory power unit and the same Operating Uncoupling Track for both?  I want to operate with no track power.

You can you use Accessory Power Unit for the operating/uncoupling track.  See page 7 of attached Lionel link:

That is how I have it set up but the horse corral manual says:

 1. Remove the four colored (red, blue, green, and black) quick connector terminals from the underside of the 6-12054 FasTrack Operating Track Section as shown below.  The controller is not required for this application. See Figure 7 on page 9.

2. Slide the green quick connector terminal on the end of the wire provided onto the tab marked “B” on the underside of the 6-12054 FasTrack Operating Track Section as shown in Figure 7 on page 9.

These don't seem compatible.

You can use the operating/uncoupling track item for the barrel unloader as well as one for the corral.  The corral instruction state to disconnect the 2 button controller completely. Then run the APU hot to a maintained contact switch, from there to the B (blue) terminal under the track.  You can run another hot right from there (or the switch) to the connector on the corral.  The neutral/common side of the corral either needs to back to the track outside rail (or black terminal under operating track).  The APU common needs to be tied to the outside rail too.
