There are 2 more screws recessed into the bottom of the steam cylinders.  A magnetic screwdriver is helpful.

I'm not sure what you have going on. Mine had a noisy main smoke fan. A drop of oil cured it.

Even  though packed with the whistle steam and swinging bell goodies, this locomotive is not bad to take apart. There is adequate room for the wiring to avoid pinching it during reassembly.
