I have recently wanted to run two legacy trains on two separate tracks. I have a z1000 transformer and Lionel fastrack on the main loop, and MTH realtrack on the inside loop. Is there anyway I can make this work ??

As long as the command base wire is connected to a common on each loop it will work just fine.
If your powering both loops with the same transformer just connect the command base wire to the common coming out of the transformer.
Legacy is literally a one wire install. Connect the Legacy to the ground of each loop. That's it.

The TMCC/Legacy signal is carried on the outside rail of the tracks, that is common throughout the layout, or it should be. The antenna in each TMCC/Legacy receiver picks up the over-the-air part of the signal to complete the loop.
One wire is all it takes.

Simply add a second wire
All the outside rails should be common in any case, so one wire should do it.

Splice another wire to tne first wire and connect to the other ground. If you are using a ZW, the grounds inside of it are all connected, then 1 wire to any ground.
