I am interested in getting into DCC and I think I have made my mind up to getting the MTH DCS with an AIU. At this time my layout is wired for conventional locos. It has two main loops that are independent but are connected with a blocked double crossover. I can run two consists at a time (one on each track) or one using both tracks through the crossover. I know out of the box the TIU has two variable channels to use. My question is that i know i will be able to use one variable channel for each loop and run two trains at a time independently, but can I run a single consist on both tracks with the TIU controlling both channels at the same time? That way I can switch back and forth between loops seamlessly.

Yes, you can. If the train is to be run conventionally, there is a feature, called "ALL TIU TRACKS", that will let you control both variable throttles as a single throttle. If you're running PS2 trains, you would simply use ALL TIU TRACKS to set voltage to 18 volts or do and then just ignore the throttles completely.
