Solving this may take an extreme and lengthy amount of detective work.  To get started, tell us the locomotive product number and full description, the Atlas product number and full description, and provide us with a detailed schematic of the non-derail wiring, including anything else that wiring is connected to, either before or after the non-derail circuit.  It might also help if you could film the loco entering the switch and showing how much it speeds up and then show us how quickly it slows back down after clearing the switch.  Other questions to be answered: 1) What type of power supply and engine control system is being used? 2) Does the same thing happen regardless of which leg of the switch the engine enters?  3) What type of switch machine are you using?

There are so many variables affecting the possible answer to your question that a lot more specific information is needed.  More easily, you could try replacing the Atlas switch and see if that solves your problem.  If not, disassemble the non-derail circuit and the switch machine power supply, then reapply just the switch machine power.  Does this engine still speed up?  If not, you've probably isolated the issue to the non-derail circuit.  Someone with more electrical knowledge will have to help you if the problem is in the non-derail circuit.
