I recently rebuilt/ refurbished a Postwar Lionel 397 coal loader. Everything seems to be working well.
You can hear the whirring of the motor which I think is OK BUT you also hear a dull thumping. Should I be hearing this thumping or just the motor whirring?

the thumping is probably the tray coming off the cams, moving the coal to the conveyor.
It should really be a pretty loud thwacking at a rate timed with the motor speed and the tray snapping forward towards the track.
Per Toy Train Repair Made Easy, a Kalmbach manual, page 44, regarding this accessory....
"When the 397 is activated, the pile of coal at the front of the holding tray is agitated by a sharp reciprocating motion in the tray, causing the coal to work its way up into a bin at the rear of the accessory."
