Jut received our first Proto 3.0 equipped locomotive and am wondering if there are any known problems running Proto 3.0 on a Proto 2.0 DCS system?

There is no such thing as a "Proto 2.0 DCS system". There is only a "DCS" system upon which one may run both PS2 and PS3 engines in command control mode.
Although PS3 engines communicate better with Rev. L TIUs than do PS2 engines, DCS works exactly the same with both generations of engines.
There have been noted a couple of issues with some PS3 engines as regards black painted screws and wire paths that can degrade the DCS signal, however, they are easily corrected once diagnosed.
I have 3 PS3 engines and have not had any issues at all, signal strength or otherwise. These 3 engines perform flawlessly on my layout.

No, what you have is an engine mechanical problem, not a DCS problem..

Traction tires in the gears, other stuff in the gears, loose connector, loose motor, etc.
I'll add this:
I have an OLD DCS system, originally 2.x software.
My PS3 Northern has no issues on the layout and I'm not following the rules.
2 Power Drops on a 11' X 23' Figure 8 with Wyes across the middle and 5 dead end sidings. And No Blocks (Yikes).
Yes, it Breaks lots of rules, BUT: It Still Works!!!
Signal is low in a couple spots now (since adding more sidings). It seems to be degrading over the years due to neglect and add ons.
The new one (in slow Progress) will have blocks, star wiring and all the rest.
