I haven't seen any video specific to the Legacy Milwaukee Road S3. Although I swear by LOS's advice about the Legacy smoke units I think that the one in the S3 is a slightly earlier version of the dual chamber smoke unit he worked on. From the Lionel replacement parts diagram the S3 has what's referred to as the Vision Challenger unit, which I have worked on and these are its parts:

Unlike the later Legacy units this one still has a metal reservoir and fan housing, which I prefer to the later plastic. One of the reservoir chambers is for the main stack and the other for a second smoke feature such as blowdown (or whistle). 

Something to look out for is that these units may have thermistors on the underside of the smoke unit PCB, which are meant to sit at a certain distance from the resistors inside the reservoirs. I am not sure that all of the Legacy dual chamber units have them; I have found some that do and some that don't. 

These units came stock with the pre-cut wadding described by LOS, which Lionel does not stock anymore (good riddance). Replacing with the rope wadding is necessary and you need to be careful about blocking the airflow from the fan into the reservoir. Aside from that the basic job is as described in the videos linked above.
