At my club the other night, someone gave me a BEEP which he said someone gave him. Seems the first person had been inside and really messed with the innards. Anyway, I have gotten it running. Sort of. The reverse doesn't work. The really strange thing is that I found a Lionel sound module and speaker inside. The thing is labeled: Standard Sounds , 691-PCB1-04A. It has 2 black wires on one end of a header type connector and a speaker connection on the other. Speaker is mounted inside the roof. Anyone have an idea how this was connected? By the way the BEEP is Conrail blue with a white logo. It's number is 2003 on the cab sides with YSD-1 below. It is also marked "RR Legends, #3 in series" on each end platform.

It's difficult to say for certain.  There are a number of ways to wire a sound system.  I would think there should be a battery in there as well.  If it is a Lionel sound kit,  It will only sound at 10 Volts DC, track power. The battery makes it sound on less track power.  A few photos would help.  Do you see a sound module attached to any kind of power source?

Your item was manufactured as a bodyshell only in 2003 by Taylor Made Trucks for the Toy Truck Collector (Company) of Englewood, NJ as SANTA FE, CONRAIL and CHESSIE bodyshells only. Later a power chassis in black plastic was offered as a separate purchase item. So at least the silver chassis is a later version from RMT. Another bodyshell was a Lionel licensed bodyshell that was a component of a TMT/TTC Lionel truck series with O-gauge traditional size railcars.

None of these bodyshells were ever offered as a powered unit nor did any RMT BEEP diesel ever come equipped with sound.

I was Vice-President/Product Manager of TMT/TTC until they closed in 2003.

Walter-of course, the expert would know, but what you dont know, is that the ATSF shell is on an original RMT PC frame. I like the look of the silver frame.

If your PC powered BEEP was sold to you with a silver power chassis...it is not an 'as original' powered PC BEEP from RMT. However many do not know that ANY RMT (or TTC/TMT or Williams or OLINE)  BEEP bodyshell can fit on ANY RMT power chassis. They were originally designed to be a modular locomotive and the bodyshell can be positioned bi-directionally too!
