Amtrak trains enter from the south and head north (or west) soon after leaving the north yard.

 

Septa trains come in from the west and head east into 30th street and then north after they leave center city.  This is funny, the other day because of switching issues a NB amtrak heading for NY just missed a signal and ended up on the SEPTA Paoli line heading west.  they do share the same right of ways in places.

At the west end of 30th Street Upper Level the centre two [ of the six ] tracks drop down sharply to pass underneath the two inbound tracks for Penn Center-bound trains from the north and west, turning south in the process.  These two tracks then run underneath 32nd Street and 'reappear' before SEPTA's new University City station.  The tracks then meet the main tracks running from 30th LL and there is an interlocking;  West Chester trains stay on the west side.  You can see this on Oogle maps now that you know what to look for.
