Getting ready to start wiring my layout and was wondering on both fixed channel 1 and 2 (im using both) if it doesn't matter if the commons from both channels meet one another on my terminal blocks (ie they get connected somewhere under the table).

Mine are all connected at the TIU outputs where my Legacy system is connected to the layout. The track common rail is continuous on the layout as well, no isolation joiners.
