I want to be able to run my post war trains also.  Perhaps that wasn't clear in my question.

The ZW-L has four outputs.  All four can be remotely controlled from the Legacy or TMCC remote.  They offer the same functionality as the TPC.  Perhaps that wasn't clear in my answer.

Is there a way to use a ZW-L, with Legacy Cab-2, to control a conventional engine on loop 1 and a command engine on loop2 ?  

This assumes that the A handle is wired to loop 1 and the D handle is wired to loop 2.

Or, if I want this scenario, will I need two separate transformers, with a common ground?

I do it all the time. Use the Cab 2 to set all the power districts (loops powered by a separate ZW-L channel) you want to run Legacy to full voltage then select the channel connected to the loop you want to run conventional and use a Cab 2 to manually vary that voltage.
