I've installed a Mini Commander 2 into a Lionel PRR Inspection Vehicle 6-18438.  Installation went well.  Car now works under command control without issue.  My question is on the lighting.  The car came with 4 grain of wheat bulbs - 2 for the headlights and 2 for the tail lights.  If I connect the lights up to the board, the headlights will only light up forward, and the tail lights only light up in reverse.  Is there a way to program the board so the lights are lit all the time?  (i.e. like you program a feature code into a r2lc)  Is it possible to swap out the grain of wheat bulbs for LEDs?  The 10 pin wire harness has 2 unidentified wires (next to the program wire).  What are they for?  The only instructions on ERR site is to install the Mini Commander 2 into a beep.  The instructions are very specific to a beep install and offer no other options for installing in other small motorized units.

There's no programming to light them up, however you could probably do a diode trick to light then all the time.  Here's the basic wiring for the MC-II.  Note that the LED drive is good for one LED, and it's available on all versions.  If you look at the lower left, you'll see there are three versions of the MC-II, the difference is the function of the two headers.

Note that the pins at the board edge for the two lighting connectors are ground, so the pins away from the edge are the actual signal.  Connect the anode of a diode from each of these, and connect the cathodes together.  Drive all the lights from that, keeping in mind that you can only drive perhaps a couple hundred MA from those outputs.
